How do I change whether a vehicle can fly or not in-game?

How do I change whether a vehicle can fly or not in-game?
Basically, I want to be able to drive the warthog around, hit R, and then it converts to flying mode so I can fly it like a banshee.
If possible, I was also wandering if you can make a warthog drive from land to water, and when it hits the water it's wheels turn sideways. (Much like in GTA: Vice city when you enter the drive on water cheat. (And then it drives on top of the water). :p

Vehicles are not meant to change their properties like that. There are so many parameters you can adjust to change the behavior using Xzodia's latest plugin, and I think some vehicle characteristics live inside the executable and aren't accessible to us (e.g., pushing A to descend in the Banshee, A + down = backflip, etc.).
The easiest way to do what you're after would be to chainspawn the vehicle you want from the destruction of the current vehicle. So blowing up your hog turns it into a banshee, and then when you want your hog back, blow up your banshee. The downside is you have to get out of the vehicle to do that, or you die.
I'm not sure how the flying warthog works, but from my foggiest recollection, it's just wacky and hard to control. There's a brief shot of a warthog suddenly gaining control in mid-air in the Why We Mod video, but I think it's an illusion of some kind (not nearly as cool as it looks).
You could give the tires of the warthog a special material effect (foot) so that when they come into contact with water, a jpt is spawned that destroys the tires. When the tires are destroyed, they could chainspawn special floaty tires. That would only be cosmetic though. The vehicle would handle the same.
I could think of a way to give you forward and upward thrust with a warthog, so you could fly it, sort of, but it would probably be very hard to control and stay upright.
I'd say go for the chainspawn though.

Hmm.... I could make it so when I use the horn of the warthog, it blows up the hog and makes the debris vanish instantly? And from that I could chain spawn a hog with the ability to fly?
Wait a tic, could I make it so I can fly with the passenger seat of the warthog? Or possibly add another seat basically on top of the original drivers seat, so I could get out of the warthog then get in the other seat, with the entry point poitioned a bit lower, so I would get in that one, that one being driving, not flying?

You can do this but you need a debugged xbox and entity 1.6 with the "working" debug. I've done it before but its a pain to do and chances are your going to freeze your xbox constantly doing this.
