It's because you aren't cloning placement chunks. You need placement chunks for every pallete chunk you clone. So say I wanted 2 trees...both of them being different and I want 4 of each to spawn. I would clone 2 palette chunks...telling my map I have 2 different trees to choose from. Then clone 8 machine placement chunks. Now you need to reference 1 palette chunk to you first tree. Then reference the second palette chunk to your second tree. Because we cloned 8 placement chunks...we just need to reference 4 of those to our first palette chunk. And of course, you reference the other 4 placement chunks to the second palette chunk. Understand lol?
It has never messed up machine placement for me ever, and if you really wanna get down to it you could say that the map slots problem was "bad plugins" even though it was a glitch in entity that messed up chunk cloning with certain plugin values.
