So I did another SP>MP, and When I loaded it up, for some reason, all of the covenant weapons are invisible? Any idea why?

You don't have the JMADs for the weapons. Open up the map and a multiplayer map in Insolence and transfer over the missing jmads. Then, in Entity, go to each weapon and swap the nulled out model and animation for the mode and jmad respectively.
