Entity Versions and Insolence? SLC?

I'm truly a great fan of entity. The program is great, the fact that people put time away on there schedule to make this application is awesome and the new updates are always fun to see whats new with them.
However, every entity I have used to do some serious modifications has left my map with broken idents or holes which I have to restart from. (duplicating shaders leaves the broken idents)
The entity I use everyday is V1.3.9 or something similar to that but I still have problems with few things.
Since I am in no position to complain at all about this truly awesome application, I would like to know which version of entity everyone uses the most and which has the least bugs. Hopefully you will have enough time out of your busy weekend to post the version you use and help me figure out which version is best.
Also, since Entity V1.3.9 is not very kind about duplicating shaders, would renaming and transfering over with insolence be best for this?
IF SO, would I be able to still use the "Fix System Link" tool in Entity and have it work properly?
I'm in no spot to test this at the moment and so I was hoping people who have tried this procedure can inform me on its results.
