Modeling with Milkshape

So I exported Master Chief's model using darkmatter, then imported it into Milkshape and I have a couple questions.
1. Why are there four models for each part? There's four helmets, four torsos, etc. The tut I read about changing a weapon's model said to just use the highest number (number 4), edit it and then paste it over top of 1-3 before you reimport it, but that was just for a weapon. Will it cause complications with something more detailed, like MC?
2. Why doesn't the texture map line up correctly in Milkshape? Is milkshape actually changing the way it lines up when it imports? That would mean it'd export a messed up version as well. Or is it imported correctly and just read differently?

cuz when u are looking at it at a different distance then it will look less detailed

Sorry, I'm not too clear in how I explain things sometimes. I meant it's crooked. Like the detail for the stomach area is off to the side and up a little. The whole thing is like that. Like the texture map is bigger than the model or something. My only concern is that milkshape might actually be adjusting the texture map... but now that I think about it, you don't inject the texture map if you're just tweaking the model, so it probably won't be a problem.

Oops. Didn't realize you were answering my first question.
Ok, so I experimented a bit. I changed the head and torso a bit. Just messed with the shape a little. Pushed back the part of his helmet that sticks out, and just changed a few little things in the torso. Left arms and legs alone.
I injected it to coag, and used it to replace the normal MC model. Didn't work at all. The models are there, but... not right. Texture map got all screwed up. Head didn't attach right. Arms and legs didn't attach right. Arms just stuck out in their neutral position, not grasping weapon. Legs kind of flopped back and forth a little while walking.
So... did the little bit of tweaking I did really screw it up that bad, or should I be trying a different proggie than milkshape? And if it was my fault, any thoughts on what I did wrong?
Also, is it possible that Dark Matter messed it up when exporting it? It might've messed it up on the way back in, but I'm pretty sure it was messed up before that.
