create a shortcut for the command prompt on ur desktop or anywhere, and right click it then go to properties. Go to the general tab and name it tool, then go to the shortcut tab and in the start in box put ur halo ce root directory in it in between quotations like this "C:\program files\microsoft games\halo custom edition" or at least thats how mine is but u get the idea of how it works i hope. that should fix ur problem and you can build your structure and such, i had this same problem to when i first started.
or you can make a text file using notepad, put in it 'cmd' and save it as 'tool.bat' in your Halo CE folder. Then, to run tool just double click this batch file.
WTH? I did it right and then in the command prompt typed tool.exe, and it displayed all this text or somethin. What's supposed to happen? How do you actually make a map with it?

when you type in just tool it gives you the list of all the commands and how to use them. you use those different commands to create different things for example you make your bsp (your map structure), and your lightmaps, and you use tool to actually create the .map file. you also use tool to make scenery and weapons.
for a list of the commands refer to the HEK tutorial that came with the HEK it gives you everything you need to know to make a basic map.
