Lightmaps

Alright...I seem to have a problem with lightmaps. They hate me. I've followed tutorials ([ZMT] L33T's to be exact), and I just extracted the files and darkened them (through brightness and contrast in PS)...but when I reinjected them, it made Bloodgulch a wonderfully green and purple paradise.
Does it do that because I selected the ENTIRE bitmap, including the orange and black lines on it? I'm wishing for a fool-proof way to darken lightmaps.
