HaloMods "Classic" Read-only Archive

I was wondering if someone could explainin a deep detailed explanation how to control the transparency when skinning. I have some very good ideas for flags, but am unsure of how to add transparency or remove it. I am very experienced with photoshop but this seems to puzzle me. I would appreciate any help anyone is willing to offer. Thanx for your time.
