I had a problem with that and i fixed by either using entity alpha's bsp veiwer or i just corrected the map 5 times and eventually it saved the right coords.

It is the same with Darkmatter. I built my own racetrack and it took forever to correct.

I also tried making a building with some gates on containment and they are perfect in newest Entity's BSP viewer but in the game they are just insanely out of place. Plus have you noticed that all BSP viewers have inverted pitches? Thats what I had to do is after I edited I had to go in and invert all the pitch values. The flat pitch for a containment gate is -0.5 yet in the BSP viewer it points up at a higher angle that when pitch is at 0.

This has to be corrected and the yaw and roll are also off. But not as much as the pitch.

I just don't get why everyone is having problems with the newest Entity's BSP viewer's rotation settings. I have NEVER had a problem with anything I place in a map.

Try a sword standing up straight floating in Entity. >_>
